Pysam offers Python bindings to htslib for reading and writing SAM/BAM/CRAM alignments, VCF/BCF variants, and FASTA/FASTQ sequences, enabling coverage stats, pileup analysis, variant queries, and seamless integration into NGS pipelines.

scikit-bio provides a Python-native biological data toolkit for reading/writing FASTA/Newick files, manipulating sequences, building alignments and phylogenies, and calculating diversity metrics for microbiome and ecology workflows.

A comprehensive toolkit for reconstructing and analyzing the evolutionary history of biological sequences (genes, proteins, genomes). The standard workflow includes multiple sequence alignment using MAFFT, robust maximum likelihood tree inference with IQ-TREE 2 and FastTree, and advanced visualization/manipulation using ETE3. This skill is essential for studies in viral phylodynamics, microbial genomics, protein family evolution, and molecular clock dating.

Blueprint for B2B lead enrichment that sequences waterfalls, ICP scoring layers, and verification pipelines to maximize coverage, boost intent alignment, and keep cost per verified contact low.

Analyzes, manipulates, compares, and visualizes phylogenetic or hierarchical trees. Supports Newick/Nexus I/O, topology edits, Robinson-Foulds comparisons, gene-tree evolutionary events, NCBI/GTDB taxonomy queries, and publication rendering. Works with existing trees after alignment and inference, not for inferring from raw sequences.

This skill enables the construction and analysis of phylogenetic trees using tools like MAFFT for alignment, IQ-TREE 2 for maximum likelihood inference, and FastTree for large datasets. It supports evolutionary analysis, microbial genomics, viral phylodynamics, and molecular clock studies. Visualization is handled via ETE3 or FigTree. Ideal for inferring evolutionary relationships, detecting horizontal gene transfer, and reconstructing ancestral sequences in biological research.

Python toolkit for biological data: sequence manipulation, pairwise and multiple alignment, phylogenetic trees, alpha/beta diversity and UniFrac metrics, ordination (PCoA), PERMANOVA, and FASTA/Newick/BIOM I/O for microbiome analysis.

This skill helps transform a product initiative into a comprehensive, structured influence plan. It maps key stakeholders, identifies their primary concerns and decision authority, and recommends the optimal conversation sequence. It generates tailored talking points and objection handling strategies to ensure alignment and secure buy-in from complex organizational groups.

Biopython is a comprehensive Python library designed for computational molecular biology. It provides robust tools for handling biological sequences (DNA, RNA, Protein), structural analysis (PDB), sequence alignment, phylogenetic tree construction, and interfacing with major public databases like NCBI (Entrez). Ideal for researchers performing advanced bioinformatics tasks.
